Menus are hightly cached
You have at least clean all the cache
admin -> system admin
Delete the 2 caches (templates_c, modules/cache)

And also remember that there is 2 application menus, one in the tpl and one in the menu. Which one do you use? Look at admin-> modules - is it a user modules on the apllication menu (in this case you have to change in templates/modules/mod_application_menu.tpl or the one in your style
